I'm ok with used, but I don't want any scratches on the screen and would prefer that the system is not really dirty or beat up, so only like new to very good condition. Standard DS is ok, but would be nice if it could also play 3ds games.

Thank you all. I've added everyone's suggestions to the list. I didn't really delete any games from the list besides sports games, which I generally dislike, except for a couple that I played as a kid that have personal nostalgic value to me (MLB and Tennis for NES, and NBA Jam for SNES/Genesis) I also added PS1, GBA, and DS games using recommendations from gamefaqs top 100s lists. I alphabetized every list and put them in spoilers to make each section and the thread easier to navigate. I might have a few titles that some would consider filler, but I'm afraid to delete too many games and wipe off a hidden gem that I might want to try later and then regret not having. If anyone wants to recommend a game to add to the list or sees one that you believe really doesn't belong on a 'best of' list, I'm open to your suggestions. Thanks.

Thanks for the suggestions guys. I went with the lists from gamefaqs for N64 and PS1. I took off some sports games from N64 because I'm not really into them. What I really could use help with is refining my NES list. I know that this is a strong NES community and I don't have a lot of experience with this system. I bolded the NES games I'm thinking of keeping. Some of the games I'm not familiar with, like Fire n Ice and Panic Restaurant, but I know they're expensive and sought after so I wanted to see what they're all about. Is there anything else that's not in my bolded list? Maybe I should just go off gamefaqs for the NES list too... any tips from yall would be super appreciated. I want to finalize this and do the mod. I was thinking of trimming the list down later but added all the games people suggested while they were actively replying to the thread. Can you elaborate on what games do you consider unworthy of a 'best of' list? I corrected the mistake with Darkwing Duck. I'm really hoping to get a good list going for N64 and PS1... want to get 2 systems modded for myself and a friend... thanks.
